Mac build with Jerome's gui:

Selecting ST results in ST being shown in the status bar, "Falcon" being selected in preferences.
-"- Mega ST -"- Mega ST -"- Mega ST
STE, STE, STE
Mega STE, Mega STE, Mega STE
TT, ST, Falcon (!)
Falcon, ST, Falcon (!)

... so the mapping is wrong. ST becomes mapped as Falcon in the preferences UI, and both TT and Falcon selects ST mode.

Also, but maybe it's been discussed, as a user I would expect selecting Mega ST and Mega STE to tick the greyed out "RTC" box, since those machines had the chip. Also, selecting Mega STE system should select blitter IMHO.

There is an option to automatically load the snapshot from the last
time you ran the emulator ... but if you don't use this, then I don't
know, the config file should be handled properly.
Apart from the first wrong settings, are the machine radio buttons
behaving properly afterwards? For example, does Hatari show the correct
machine type (e.g. ST vs. Mega-ST) in the bottom status bar after
you've changed the machine type in the GUI?
