This is a red herring: this is not Metafont from TeXlive 2009, otherwise
Metafont would say

This is METAFONT, Version 2.718281 (TeX Live 2009)


What do 'which mf' and 'which tex' say?  And what is your PATH (echo
$PATH)?  Oh, and did you rerun configure in Lily sources?

Don't worry, these 3GB will be (partly) much more useful when the right
TeX binaries are called by LilyPond build :-)
