you can see here that port 323 is accessible but still I get the

Are you sure that you have the same version of chronyd and chronyc?
Where did
you get the programs from? ( for example if you are using chornyc
version 1.23
and chronyd 1.24 chronyc will not work.)
mine is debian lenny ( stable branch)
version 1.23-6+lenny1. both chronyd and chronyc are included in this
package.
Try 1.24 from chrony.tuxfamily.org. There were some problems with the way that
1.23 handled the rtc which could cause hangups of chronyd ( although that does
not seem to be the problem with you since the log files keep filling). But
there have been a large number of improvements over 1.23
There is probably a debian package already but I do not know where or what it
is calledl.
