If I remember clearly (it's been a while...), you should always run
Hatari with "Patch TOS for faster boot" unless you've got a very good
reason to disable it (e.g. for the game "Yolanda").

Unless somebody implemented it and I didn't notice it, Hatari does not
emulate the behaviour of the memory bank configuration register
0xff8001 yet, so software that depends on this register and the
behaviour of the memory banks, might not work yet. When you enable the
"Patch TOS" option, TOS is forced to bypass the memory setup, so that's
why you should always enable that option.
