So interestingly, upon playing with ppstest and ppswatch, when I run chronyd -d -d, it causes timeouts/connection timed out. However, if I run ppstest and ppswatch simultaneously without chrony -d -d, I don't get time outs.

Do I maybe have a faulty chrony version? Should I reinstall it?

This message is printed when the PPS sample has the same sequence number as the previous sample, i.e. there are missing samples.

Try running ppstest at the same time to confirm chronyd should be getting new samples.
