Too short pulse could definitely be a problem. If you run ppstest on
the PPS device, do you see a new sample with each second?

That is odd. You could try building chronyd with the --enable-debug
option and running chronyd -d -d to see if chronyd is getting the PPS
samples and why it is dropping them. Your NTP server seems to be ok
(the reported +/- value), so I don't think this is a problem in
locking of the PPS refclock.
