When I run ppstest and ppswatch, it will successfully print out the pulses.
When I run chronyd -d -d to see, I do see that chrony is giving me the following regarding my PPS:
"2020-11-23T13:33:25Z refclock.c:476:(check_pulse_edge) refclock pulse ignored offset=0.000008103 distance=0.000025204 max_error=0.000010000"
And
"2020-11-23T13:33:23Z refclock_pps.c:150:(pps_poll) PPS sample ignored seq=90552 ts=1606138402.000128212"
Which seems to confirm it throwing/dropping some of my PPS. Is there a reason for this and a way to prevent this? I tried being as detailed in the conf file but adding the field width "0.00002" (20us).

Too short pulse could definitely be a problem. If you run ppstest on the PPS device, do you see a new sample with each second?

That is odd. You could try building chronyd with the --enable-debug option and running chronyd -d -d to see if chronyd is getting the PPS samples and why it is dropping them. Your NTP server seems to be ok (the reported +/- value), so I don't think this is a problem in locking of the PPS refclock.
