I'm using the SDL 1.2 binary from the flatpak SDK. Portaudio and hatari itself are built from source, with a patch for hatari so that it stores its config under ~/.var/app/org.tuxfamily.hatari, not in the user's home directory. I'm not including capsimage due to their licence (anyway the formats it supports seem to be very rarely used for Atari ST emulation).

SDL1.2 support was recently dropped in devel version of Hatari and SDL2 is supposed to work much better than SDL1.2 under linux -> you should try to use SDL2 instead.

As for capsimage library's licence, it's based on MAME licence, which can be used in flatpak.
