They have been fixed in the devel branch through a significant refactoring of the usage of the Index type. See: http://eigen.tuxfamily.org/bz/show_bug.cgi?id=877

    EIGEN_MAKE_ALIGNED_OPERATOR_NEW_IF(NeedsToAlign)

and some other warnings.
Is there an interest in correcting those?
