Platform-independent:
- several non backwards-compatible fixes,
- speed-up in some color table creation routines,
- a new thread-enabled text API,
- non-blocking menus,
- smoother GUI,
- preliminary internal synchronization code (shoud make Allegro more
robust),
- improved utilities (grabber, dat, dat2s, dat2c).
- etc

Unix:
- aRts sound driver,
- SGI audio driver,
- Darwin support,

Windows:
- internal use of 3 threads instead of 5,
- DirectInput 5 joystick driver,
- new video bitmap allocation scheme,

BeOS:
- two new gfx drivers,

QNX:
- video bitmaps support (experimental),
- hardware-acceleration (experimental),

There is no fundamental incompatibility between the 4.1.x series and AGL,
but the current AGL release may lag a little behind the 4.1.8 WIP, so you
may want to directly check with the AGL maintainers.
