I looked at the man page of start-stop-daemon and I think I see what
the problem is. The init script shouldn't be using the --background
option. chronyd does fork (unless -d or -n is specified) and if the
foreground process exits before start-stop-daemon finishes its work,
it will think the process died.
Can you try removing that option from the init script?
