strange could you run

gtkdoc-scan --module=phat --source-dir=../phat 
--ignore-headers="config.h phatprivate.h phat.h" && echo true || echo false

inside /var/tmp/portage/phat-9999/work/phat/docs ?
and post the output

what version of gtk-doc are you using?
