My current JACK version (100.7-r2) is working alright ; I was trying a more recent one because Ingen was asking for ="" 
102.20 ; but indeed, I have synced pro-audio at the minute,  and this seems to have been fixed in today's update to the Ingen ebuild ...

Anyhow, I followed your advice, and emerged latest stable version of JACK (
101.1), which all happened OK.

So all is fine and dandy about Jack ; I still can't compile Ingen, but I have posted another thread about it.

(Incidently, the problem apparently lied in svn being unable to update the local sources, so I fail to grasp why the update DID work for a stable version ? but well ...)
