I, too, use a fixed drive letter (via --gemdos-drive option) when I want to combine emulated hard drives with a GEMDOS drive. The "skip" option doesn't work reliably for me either. Since I have a usable workaround (i.e., the fixed drive letter), it doesn't bother me too much though.

I have been wondering about this many times, too. Sometimes that feature works, sometimes it assign C: and sometimes it overwrites a random (?) partition number, like G: (while the disk has C: - J: for instance).
 
The only reliable way to control this feature seems to be the command line (--harddrive & --gemdos-drive which I find also quite annoying that I have to type two command line parameters which are basically impossible to remember which is which).
