I created DD floppy image under Hatari (old UAE CPU core), inserted it
and saved desktop from TOS v3 desktop menu. Newdesk.inf file appears on
the floppy image just fine and I can copy it.
Please give more details. Which CPU core you use, have you extra (auto)
programs running, have you changed some Hatari configuration options, what
Atari resolution you're using, what exact steps you used etc...?
Can you reproduce the problem with Hatari default configuration:
touch empty.cfg
hatari -c empty.cfg --machine tt --tos <tos3>
?
