I'm using doxygen 1.7.1 too, even for generating pages such as http://eigen.tuxfamily.org/dox-devel/. I can't see anything obviously wrong in your output.

Random shot : do you have the 'latex' USE flag set ? And i keep my recommendation of NOT using -j3.

There's no tarballs, but the doc are online, for both stable/unstable branches on http://eigen.tuxfamily.org/.
