It's technically possible and not too difficult to implement, but
don't like this idea of resetting some parts of the config much. I
think I'd prefer a more general approach, so that it would work with
all directives and not just NTP sources.
The idea with enabling fragmented configuration was that the main
config could contain only sourcedir and confdir directives, and
everything else would be in their own fragments, allowing users to
disable or override individual part with a symlink/file in a different
directory.
The trouble with switching to fragmented configuration is that
existing configuration tools expect everything to be in the main
config, which would lead to unexpected behavior if there were
unexpected sources of the configuration.
I don't see a way how we could keep everyone happy.
