Hi Miroslav
I found why during these tests chronyd "crashes": our fault.
We have this /etc/sysconfig/chronyd
OPTIONS="-4 -n -u chrony"
Because of -n
the program will not detach itself from the terminal
and this bash script
while true; do
service chronyd restart
... testing ...
done
hitting CTRL-C while the script is running... has the side effect to kill the daemon.

Regarding the wrong reference time: this afternoon, no errors.
Now I am testing four servers: every x seconds (x from 30 to 61, random) the script restarts the daemon and test its reference time via Udp probes.
I will let you know as soon as I catch the error, with the tcpdump trace.
